Best practices for the extraction of genomic DNA from formalin?fixed paraffin?embedded tumor tissue for cancer genomic profiling tests

چکیده

Recently, two cancer genomic profiling tests have been approved in Japan and implemented routine clinical practice: the FDA-approved FoundationOne CDx test, OncoGuide NCC Oncopanel test. The quality quantity of DNA significantly affects sequencing results; therefore, preparing a sufficient amount high-quality for is important. We examined best practices extraction from formalin-fixed paraffin-embedded (FFPE) tumor tissues pancreatic, lung colon specimens. found that extracted 10-?m-thick FFPE samples improved significantly, compared with 4-?m-thick samples, suggesting are preferable tests. For convenience, we created quick reference table calculating required number slides.

Optimization of the genomic DNA extraction in some mosses

The presence of organic compounds and high amount of secondary metabolites (polysaccharides, phenolic component, etc.) in mosses cause difficulties in DNA extraction that are followed by problems in PCR reactions. In lower plants, various methods have been used for DNA extraction including silica gel and different commercial kits. These methods mostly use hazardous (like phenol or liquid nitrog...

Comparison study of three methods for genomic DNA extraction from fresh and herbarium leaf specimens of Achillea wilhelmsii C.Koch

DNA extraction from plant tissues often causes most problems. For example, unsuccessful removal secondary metabolites during extraction, such as phenolic compounds in aromatic and medicinal plants, cause to some mistakes in result of molecular experiments by using of the extracted DNA. Achillea wilhelmsii is a medicinal plant belong to Asteraceae family and native to Iran, there is little infor...

A Simple and Rapid Leaf Genomic DNA Extraction Method for Polymerase Chain Reaction Analysis

In plants, secondary metabolites and polysaccharides interfere with genomic isolation procedures and downstream reactions such as restriction enzyme analysis and gene amplification. The removal of such contaminants needs complicated and time-consuming protocols. In this study, a simple, rapid and efficient method for leaf DNA extraction was optimized. This method use small amount of plant mater...

Improved Protocol for Isolation of Genomic DNA from Leaf Tissues of Phyllanthus emblica Gaertn

Modified Cetyltrimethylammonium bromide (CTAB) protocol for DNA isolation was developed from leaf tissuesof Phyllanthus emblica for obtaining high quality genomic DNA. Fresh leaves of three different maturitywere analyzed for yield and quality of DNA. Acidity was determined in three different maturity of leaves viz.tender, intermediate and mature and their influence on DNA qua...

Genomic signature tags (GSTs): a system for profiling genomic DNA.

Genomic signature tags (GSTs) are the products of a method we have developed for identifying and quantitatively analyzing genomic DNAs. The DNA is initially fragmented with a type II restriction enzyme. An oligonucleotide adaptor containing a recognition site for MmeI, a type IIS restriction enzyme, is then used to release 21-bp tags from fixed positions in the DNA relative to the sites recogni...
